I have just done an experiment and have been told in the method section to include deviations from protocol, what is that? is that the method I have done or some back ground to the method.

To deviate from protocol is to not follow the directions exactly. That could mean not washing your hands, turning up the temperature higher so it'll cook faster, or to use a different method than specified. I hope this helps, good luck!
