I read that the bees store larvae and honey in honeycombs. I'm wondering how the beekeepers collect the honey from the honeycomb and avoid larvae?

i'm not a bee keeper, but i believe that most of the combs have only honey inside, the ones that have a larvae in look different and those racks (the wooden frames in the hives) are left alone and not collected.
you can tell a lot of collected honey combs do not have larvae in if you ever go into a supermarket that stock the honey in the combs that has not been extracted and is still capped.
