Pencils work, yes, but they can cause serious problems because graphite is electrically conductive and it tends to splinter. So some graphite particles can float in the cabin, wander behind an electrical circuit and make contact between two lines of different voltage and catch fire. And a cabin fire in space is extremely dangerous because the hot gases don't stay "glued to the wall" like down here, they tend to spread out and occupy the cabin.

Some ballpoint pens can be used in space.
Pencils work, but as mentioned, break, crack, leave debris in the equipment, and can potentially damage circuitry, and some of the particles are too small to even see.
Personally, the fine point felt tip pen is probably among the best writing utensils for space travel.

Pencils can leave debris, or dust, which can mess with stuff. You don't want any extra crap flying around while you're in space.
