I don't understand why atoms move and switch partners to form different products. I was thinking it is because they are made of cells which all have flagella on them, they can use their flagella to move around and find a new chemical partner. does this make sense? How else could the atoms move if they didn't have flagella

Atoms make up everything, atoms make up cells not vice versa, and not only cells rocks, all materials!
cells are the basic units of life, i think this is where you are getting confused,
anyways certain substances or conditions such as heat can cause certain atoms to lose electrons or gain some. To be more simple when you add to things together the electron movement or size of molecules(sterics) may cause instability. And in nature everything want to be stable, so in simple non scientific words atoms will move around in certain orientations to become more stable
