But if I open a window/door on the other side of the house/room/whatever concurrently, then I get this lovely little breeze running through the room.
How does this work? I assume it involves vacuums?

Well, air has volume: it takes up space. How can you expect air to flow into one window, without air going out another window?
You could get technical and note that for air to enter one window with all the other windows closed, you would have to increase the pressure of the air in the house, and the force created by the pressure difference at the open window would then keep any more air from coming in. But I think the "where would it go?" approach is clear enough.
