When dealing with a punnet square problem in biology, what are the rules for determining which pair of letters goes on the top line vs the left side line of the square? Does it matter at all, will it change the outcomes?

It makes no difference to the outcome [it's like for instance 5 x 3 is the same as 3 x 5].
However, the convention is that the male gametes go across the top and the female gametes down the side. [Is this sexist? - I don't know.]
